Root help needed!!!

Ok, so here's the situation. I am a rooted Gnex. When I try to backup, restore, or flash a new rom, I am taken to a boot screen reading Google. Then, an android pops up laying down and a split second later its front is open and exclamation point pops up. I am then at this screen for a few minutes and boots like it normally does. That's it. I rooted using wugfresh toolkit v. 1. 52. Android version 4.0.4.
Any help would be greatly appreciated. If you have any questions, feel free to post on this.

what recovery are you using? in order to do any of the things you are talking about you have to (usually) boot into recovery. what process are you following - this is why I tell people to stay away from 1-click programs. they are cool but you really have no idea what's going on.
Whatever recovery you have, turn off phone and turn on by holding. volume keys and power button (takes you to fast boot mode) . then when android guy with open chest is there navigate to recovery with volume rocker and boot into recovery. from there you should be good to go. If using wugs im guessing you have cwm (not sure what he has there, either that or twrp) . hopefully this helps

Thanks, but when I I put it in Odin mode or whatever it is when you press volume up and power it says downloading. Then it lists hardware info. I sat at this screen for a half hour or so and pulled the battery. And yes I am using clockwork. I should be put this in the first post. Also I'm using wugfresh.

You need to press and hold both volume buttons + power to get in to the bootloader to select recovery like he was talking about. Just pressing the one volume + power gets you into download mode which is only used for flashing with Odin
