I have no experience with boot manager, not sure if it would be something related to that.

You didn't by chance partition your memory and install a second from giving you choice of which to boot up with did you? I believe that is an option on rom manager. I don't have that installed right now to check for sure so I may be wrong.
Edit: never mind I just checked so no that isn't it.

Try uninstalling boot manager and see if it changes. Sounds like you need to contact the developer of boot manager.

This has happened to me while booted into ROMs via boot manager where I can't access my storage or save anything to it. Your storage likely isn't deleted...it's probably just not able to be accessed while booted into that slot. I'm unsure whether this is just an occasional bug with Boot manager or if there's something you need to do to prevent it. So, contacting the developer as Paul suggested would be what I recommend as well.
Are you able to boot into the Phone ROM? I've had issues with that as well when this has occurred...
Yeah I was kind of scared to even they to boot into the phones from BC I left my computer at school so I just emailed the dev.
Well, see what the developer says, but there are safeguards in case installing a ROM to your sdcard doesn't go as planned. Worst case, if you can't boot into any other slots, you can flash the update.zip in /sdcard/bootmanager/phoneROM/ and it will boot into your phone ROM and you can delete the slot from Boot Manager and try it again.
Let us know what you find out...I'm interested to know as well.
Its all good y'all I just went into cwm and restored a old nandroid
