I have been trying to update my SuperUser binary but it keeps failing at the "Gain Root Access" point.
Has this happened for anyone else and if so, how can I fix it?

Try installing busybox and fixing permissions...
Busybox is already installed. Reinstalled with jrummy's app. Fixed permissions through CWMR.
Still same effect.
Updating fails at "Gain Root Access"
Something else to try, if you haven't already, would be to go to Settings/Apps/All and find Superuser. And then to be on the safe side, reboot. It's not required and you don't have to. But if you don't and still have probs try rebooting after clearing Superuser data.
It did that to me before on some of Chain's updates. And that was how I fixed it. You don't loose root privileges, it just clears any data that is potentially conflicting with something. It's just resetting or jumpstarting it. You will have to grant superuser priviliges for root apps i.e. Root Explorer only because it will clear out the memory of any apps that were granted su.

Remember: Never, ever fart in your bunker gear.
Could also try flashing the Superuser .zip.
Tapped via Galaxy Nexus LTE..

Was there a reason for updating the SU binary ? A Problem you were trying to fix with it ?
What about re-flashing your rom - just wipe cache and dalvik ? that would put SU and BusyBox back to the as delivered state.
I've had this on older device. I had to un-root and back to stock and re-root. Hope this helps.
Edit: try the zip file from here http://androidsu.com/superuser/

Before you flash anything can you get back to stock? How to get back to stock using Odin
Have you backed up your files and pictures? I see too many desperate cries for help recovering deleted priceless pictures with no solution.
Need to hard reset? How to Hard Reset-Factory Data Reset.
Cleared data, rebooted, formatted cache and dalvik and rebooted again.
No help.
I was trying to change fonts but kept boot looping. Someone mentioned reinstalling BusyBox and updating SuperUser.
I reinstalled BusyBox no problem then ran across the SuperUser not being able to gain access and update.
try re-flashing your ROM with just a cache wipe, at least you'll be back running where you started. I've read that BusyBox and SU are kinda sensitive about the versions and working together....
As for changing fonts, I've had good luck with Absolute Systems Root Tools, with the notable exception that the system font doesn't get changed no matter what I do. Bout ready to change it in the Framework myself and then flash it along with the soft keys I made
