Problems with some applications after system update

I recently got some automatic update on my phone and ever since I have had some problems with the following:

1. in my Downloads app i had photos and documents saved from before. I now cannot open any of them. I have tried downloading several apps from the store but they don't work. Interestingly I can still see those photos in my Gallery. Other than the photos I have several excel and pdf files in there. I tried downloading different apps regarding Adobe.

2. When I am on websites that have videos. I cannot open any of them. It says I don't have the correct Flash player(and I do have the latest one) or that my Java i not enabled(which is). But when I go on Youtube app I can see videos no problem.

I have not done any changes to my phone and this all started happening after the system updates that came in the last couple of weeks.

I also noticed now I have an app for Google Chrome for which I don't particularly care but I can only stop the app I can't remove it. I don't know if that has something to do with my problems.

Model: Galaxy Nexus
Android Version: 4.1.1

Do you have the stock browser? Flash won't work on the Chrome browser. I did see someone post they had to re download some files for them to work. If you need to try another flash app, look here: http://helpx.adobe.com/flash-player/...-versions.html

Thank you for your reply. What is a stock browser? Before this update I only had the IE browser that was already there and that was the one I was using. Also I looked into the link and if want to download one of them for Android do I use the one that's at the top of the list. Would that be the latest one?Flash Player 11.1.for Android 4.0 (11.1.115.17)

Problem I am having is after I updated when using Tapatalk when I get to line 3 it writes over my signature and won't push it down.

The one that's called Browser in the app draw, that's what I'm calling stock. The flash player app at the top is the one I'm using now
