I'll let someone who actually remembers explain it. Lol! It's been so long long ago that I first downloaded it, that I set it up the way I liked it and backed it up. After that, all I need to do is restore the saved settings any time that I have.
I think it has something to do with the widgets. And some other things. But, I think the dev made those enhancements available to all who are rooted even if it's not necessarily set up as a system app anymore.
Anyone who wants to correct me if I'm wrong or add to it, feel free. As I'm currently having a massive brain fart. So I am as useful as a screen door on a submarine right now. Lol

There are a couple of ways of doing it. I do both but you certainly don't have to if its easier or you feel more comfortable or just simply your preference, you can do either or.
One way is Titanium Backup. Depending if you have it as a system app or a user app will be where you can find it. Or you can just look at the Backup/Restore section of Tibu. A d you can back up and restore that way.
The other alternative is when you select your app drawer button from your home screen, you canselect the menu button (upper right hand side) and you can go to Nova Settings and then scroll to "Backup" and then you will see both "Backup"and "Restore." And the rest is self explanatory. If you still have the Settings icon on one of your home screens, you can also select that and then scroll to Backup, etc. etc.

Not sure what's going on but suddenly Nova has decided it hates my phone.
It's stopped responding at least 20 times in the last 24 hours.
The only changes I've made to my phone were to install Rom Manager which I've since uninstalled though I'm not certain that really did any damage.
Other then that, phone is stock. (rooted on 4.04)
I tried uninstalling this morning and reinstalling, still not working properly. I just downloaded the beta and that doesn't seem to have helped either.

so, kind of a dumb question: but how do I completely uninstall Nova?
I uninstalled Prime
uninstalled updates
but I don't see an option to uninstall the main app: when I go to app Info, I see Force Stop, Clear Data, Clear Cache. Disable is greyed out.

Do you have another launcher installed? Maybe you can't remove it cause its your only launcher

no other launchers installed.
just found a novauninstall.zip in their xda thread.
going to try that and starting over.
the last backup I made of the settings was last month and when I restore that it keeps crashing.
going to uninstall and re-configure from scratch.
wish me luck

Nova was the first thing I installed when I updated to JB did factory then started fresh hit home set as default and got widgets in app draw I'm not rooted I haven't added to system so must be a benefit of JB giving default apps access.

I'm starting to think that it's the Nova Prime that isn't playing nice with my phone. I ran the stock launcher for 3 days (that was painful to go back to), reinstalled Nova 2 days ago without prime (running the beta) and it seems to be okay for now, it's only restarted once but previously any time I'd upgrade to the Prime, the restarts would go almost instant.
Going to try prime again right now to once again test the theory as I miss the gestures.

I'm running stock JB, which I came to from Gingerbread 2.3.5. With GB, I couldn't wait to get away from the stock configuration, even if I only changed the launcher.
But, with JB I've been learning my way around stock, and letting myself appreciate things that I might otherwise not have. Like the perpetual Google search at the top. If it was only a Google search, it might have bugged me. But, since it is "Google Now", Google's answer to SIRI, it doesn't.
So, it seems I am not giving JB a fair shake, by using Nova Launcher. Other than some simple cosmetic adjustments to adding/deleting apps and widgets, and the removal of the "Google Now" bar, it doesn't seem a remarkable step up, or away from, the stock JB config. I also can't tell, but it might be eating power faster.
Any other JB users on Nova? thoughts?
